I'm guessing your threads are collapse and you have no colors enabled to see it directly.
For example it may look like:

5614     Feb 02 Leo             (8.3K) Thread 1
5635     Feb 02 Jason           (5.8K) Thread 2

As you can see, the thread is collapsed and message 5615 to 5634 are "missing".

You can collapse/uncollapse a Thread with <Esc>v or alle Threads with <Esc>V.
An uncollapsed thread looks like:

5605     Feb 01 Tim             (6.0K) srs rewrite
5606     Feb 01 Bill            (4.5K) └─>
5607     Feb 02 Tim             (6.0K)   └─>
5608     Feb 02 Matus           (4.5K)     ├─>
5609     Feb 02 Bill            (5.3K)     └─>

Either uncollapse them or set in globally, the relevant configs are:

collapse_all
         Type: boolean
         Default: no

         When set, NeoMutt will collapse all threads when entering a folder.

collapse_flagged
         Type: boolean
         Default: yes

         When unset, NeoMutt will not collapse a thread if it contains any flagged messages.

collapse_unread
         Type: boolean
         Default: yes

         When unset, NeoMutt will not collapse a thread if it contains any unread messages.
